Working at Amsterdam UMC

Post-doctoral Researcher in FAIR Bioimaging Data Management

A postdoctoral position in FAIR (Findable, Accessible, Interoperable and Reusable) bioimaging data and analysis workflows. This position involves designing, implementing and promoting a national FAIR approach to managing research microscopy image data.

The project

The Netherlands BioImaging Infrastructure (NL‐BI) is a nation-wide initiative that enables and supports scientific breakthroughs in bioimaging across experimental models and imaging modalities. NL-BI provides researchers with access to cutting-edge microscopy facilities, as well as data management and image analysis (DMA) infrastructure.

We are excited to announce a postdoctoral position in NL-BI focused on Data Management and Analysis. We are designing and implementing a distributed FAIR data management system for microscopy research data, to enable reuse and improve the reproducibility of image analysis workflows. In this position, you would play a leading role in coordinating these developments as part of a national, interdisciplinary team, collaborating with international partners.

About your role

As a Postdoctoral Researcher in the NL-BioImaging consortium, you will play a crucial role in our dynamic and collaborative research environment, promoting and enabling FAIR bioimaging approaches and contributing to broader initiatives in Euro-Bioimaging and Global Bioimaging. The role requires knowledge and experience in both bioimaging methods and data management.

Your primary responsibilities will include:

  • Coordination of the data management infrastructure roll-out across the 18 NL-BioImaging nodes: Our data management approach is based on a FAIR implementation of the OMERO database, with each NL-BI node instantiating their own local database, sharing metadata at the National level.
  • Leading the development of FAIR (meta)data annotation approaches: We support the whole data life-cycle of planning, acquisition, image analysis and sharing/reuse. Data annotation and metadata standardisation are key requirements.
  • Designing and developing components of the National bioimaging workflow infrastructure for FAIR and Reproducible research: You will work on developing imaging modules and workflows that enable reproducible analyses ...

About you

Requirements:

  • A Ph.D. in Bioimaging, Bioinformatics, Computer Science or related discipline;
  • Demonstrable experience with data management, preferably image data management and/or FAIR data;
  • Strong written and oral communication skills in English, with the ability to convey complex concepts to diverse audiences;
  • Proficiency in programming languages or data analysis tools (e.g., Python, R);
  • Demonstrable experience in conducting independent research and publishing in scientific journals.

Preferred/Desired Experience:

  • A track record of successful collaboration in interdisciplinary projects;
  • Experience in semantic web technologies (e.g. ontologies and RDF);
  • A commitment to FAIR and Open science.

Our offer

  • A flying start to your career in scientific research.
  • Plenty of room for your drive to shape tomorrow's healthcare.
  • Working on large-scale and in-house research, with motivated colleagues from all over the world.
  • You will be employed by Amsterdam UMC Research BV.
  • A contract for 12 months (extension possible, subject to funding).
  • Salary scale 10: € 3.493 to € 5.504 gross based on full-time employment (depending on education and experience) and a year-end bonus of 8.3%.
  • Holiday hours: 190,4 per year for fulltime and a possibility to save additional hours.
  • Pension accrual with BeFrank, a modern, comprehensible and fairly priced pension.
  • For >7 km each way, 100% reimbursement for public transport travel costs and, for private transport, €0.18 per km up to a maximum of 40 km each way.
  • Do you prefer walking or cycling? Take advantage of our good bike scheme. Moreover, you will receive a reimbursement of €0.18 per km.

About your workplace

The position will be embedded in the group of Dr Katy Wolstencroft, in Amsterdam UMC Advanced Compute and Data Core. The ACDC team is an international, multi-disciplinary team, working in FAIR data integration, high-performance computing and data science.

As this position is part of the NL-Bioimaging National Roadmap project, the work will involve close collaboration with the Microscopy and Cytometry Core Facility at Amsterdam UMC (Prof. Eric Reits). Amsterdam UMC also leads work on 3D Functional Imaging and DMA, following the FAIR principles (i.e. that data should be Findable Accessible Interoperable and Reusable). The position is also part of the FAIR Cell Observatory at Leiden University lead in High Throughput Microscopy and HTM Image Analysis (Dr Sylvia Le Dévédec and Dr Lennard Voortman).

Amsterdam UMC Research BV supports non-profit scientific research. In doing so, we provide researchers with everything they need to excel. Our principal investigators (PIs) and project leaders offer support in the field of project management, finance and human resources. In medical scientific research projects, legal support is also provided.
