Description of the project:

We are interested in using computational protein design approaches (Rosetta molecular modeling and deep learning based protein design methods) to develop pipelines that allow us to create entirely novel proteins with custom functions from scratch. We use those designed proteins to unravel basic biology in two broad research areas. First we want to understand the fundaments of epigenetic regulation of genes in human health and disease by designing proteins that can regulate gene expression in ways not observed in natural proteins. Designing such epigenetic regulators allow us to better understand and rewire epigenetic programs.

A second area of interest is the de novo design of allosterically regulated protein-protein interactions. Allosterically regulated interactions govern most of the sophisticated functions observed in living organisms and the ability to design such systems is important for a large variety of biomedical applications. In this project you will examine biophysical attributes that underlie allosteric regulation of protein-protein interactions by designing such a system from the ground up. Comprehensive knowledge of such systems will allow for the design of smart therapeutics that can respond to their environment and limit off target effects.

You will combine the computational approaches with wet lab techniques such as biophysical characterization of protein-protein interactions, X-ray crystallography and high throughput yeast surface display coupled to next generation sequencing.

Requirements: We are looking for an outstanding PhD candidate with a Master of Science degree (or equivalent) in the life sciences or natural sciences that will spend roughly half of the time in the dry lab developing design approaches and designing proteins, and the other half doing wet lab experiments. The candidate should have a strong background in basic molecular biology, knowledge of protein structure and function and should moreover be highly enthusiastic about working in an ambitious research team at the interface of protein design and fundamental biology. Knowledge of shell and python programming is advantageous to have but is not required (willingness and motivation to learn though is required).

About the Hubrecht Institute
The Hubrecht Institute is a research institute focusing on developmental and stem cell biology. At the institute, more than 20 research groups perform fundamental and multidisciplinary research, both in healthy systems and disease models. The Hubrecht Institute is a research institute of the Royal Netherlands Academy of Arts and Sciences (KNAW) and is located on the Utrecht Science Park ‘De Uithof’. Since 2008, the institute has been affiliated with the University Medical Center Utrecht, advancing the translation of research into clinical practice. The Hubrecht Institute has a partnership with the European Molecular Biology Laboratory (EMBL).

Terms of employment
Depending on education and experience the minimum salary is €2.541,00 and the maximum salary is €3.247,00 gross per month for a full-time appointment (scale P cao Nederlandse Universiteiten/KNAW). This is exclusive of 8% vacation allowance, 8.3% year-end bonus, travel allowance, internet allowance, home working allowance and pension accrual with ABP.
